Yeah, in a way these easy to use programs are both a blessing and a curse. On one hand, if you have a game idea in your head you can use them to whip up a quick working prototype to see if its worth pursuing full development.
On the other hand, people can be lazy fucks and make these shitty knockoff games in weeks.
Unreal Engine 4 is fantastic. Extremely easy to use, and of course being free is awesome. It actually has a lot of similar tools that I described Stencyl having (code free game designing, ability to supplement your own code in the ez-game design, etc) there's also an asset market where you can download different models (trees, houses, etc) a lot of which are free.
I honestly wish programs like these were availible when i was your son's age. While you certainly wouldnt want him leaning on all these features as a crutch instead of actually learning, its a nice to way to skip a lot of the demotivating aspects of the craft and see tangible results (actual gameplay) quickly.
After reading this write up my thoughts are "Why would I have him start out with Stencyl when Unreal Engine 4 is fantastic"? He's a pretty bright kid.
Its just preference. Stencyl is strictly 2D games, so its easier than dealing with Unreal and its 3D models. But if he's picking it up quickly, i agree that he should just jump straight into Unreal.
Recently started playing the Ratchet & Clank series over again. Beat the first one and Going Commando so far. Jesus going from the first one to Going Commando is like going from Atari to PS3.
I really loved that series up until Up Your Arsenal. First 3 games were amazing. Deadlocked was good too and Size Matters was aight. They lost me at the PS3 ones. But I'm replaying and my brother has them so I'll give them a go.

They're all good. Even All 4 One, and Full Frontal Assault
First 3 were always my favorite. I just remember playing a bit of Tools of Destruction and thinking how awesome it looked graphic wise but how stupid the villain and the weapons were. Gonna play it through this time though. Saw my brother playing Crack in Time and it looked amazing. Figured since the movie and the movie reboot game are coming, I would just see the series all the way through again. Have never played Full Frontal Assault, Al 4 One or into the Nexus. Have you played Secret Agent Clank? Is that worth the time/money?
Agent Clank, All 4 One, and Full Frontal Assault are definitely gimmicky side games. Agent Clank is ok, All 4 One kinda plays like a Lego game, and FFA mixes R&C with tower defense gameplay (which I found cool). They're the weakest of the franchise, but I still enjoyed them.

Oh okay cool. I will post when I get to them so we can discuss. I started about 6 days ago and I'm already through the first game and Going Commando. About 1/3rd through UYA
